Back to your specific cab, the factory wires the jacks in parallel. You should be able to plug the amp into either one (you can use the second jack to parallel daisy-chain a second cab, if you have some situation where that's more convenient than running 2 cables from the amp). Have you tried swapping the shields around? They're pretty flimsy -- if the nub on the base is damaged from removal/installation, it's a good bet that the cover also suffered some damage. Might work fine on a different base, and one of the other covers might work fine on the worn base.

There's some small chance of a bad solder joint at the return jack switch, or a failed jack that won't respond to cleaning.

Easy repair, but if cleaning doesn't work I'd probably be lazy and just get a short patch cable with right-angle ends and leave it permanently plugged in.

There's a mechanical switching contact in the return jack. Normally, with no plug inserted, that switch is the path from the preamp to the power amp. When an amp is off, there's no voltage present at the tube socket. Preamp tubes don't need to be biased. So compatible preamp tubes can be safely swapped. If you connect anything to the speaker out, it would need to have an attenuator or load box.

The MD20 headphone has cab emulation built in. So applying another cab sim on that signal is less than ideal.

Maybe try using the FX send? No cab emulation on that.
